The customer had an acount with globat with domain and hosting. So I go to upload their new site but it isnt working right...the root directory has a bunch of folders that i just deleted because I didnt want to use them but now I think I messed it up and im not sure how to get it back. Any ideas?

If you want the hosting login for an ftp client just pm me and ill give it to you.

What kind of directories? My webserver uses a few directories too, which I don't know what it does, but I'll just leave it where it is..

Usually folders with a "." in front: leave them where they are!

Like users, http docs, just weird stuff...but i dont know what to do now cuz they are not there.

Contact Globat and ask them to put it back. "Users" contains information on who can use the ftp and stuff, while "http docs" is your actual root for the website. It's far from weird stuff.

This is what the root of my ftp looks like:

Although I share that OCD urge to tidy up your directories, it's really not wise to delete any directories that come with your web host's initial setup.

httpdocs is a commonly-used location for your website files. I've also seen public_html or www used for this purpose. If you deleted httpdocs, then either recreate it yourself or ask your host.

Some hosts are more cluttered than others.
